I'm currently wrestling with this as well, although with unixhierarchysep turned off. On my setup at least, the folders actually appear to cyrus to not be real folders, and don't show up when a 'reconstruct' is done for the mailbox. Is this the case for you? As far as I can tell so far, this appears to be a cyrus issue, not SQM...
