You'll need to check the settings in Thunderbird to find out what specific options you need, however if you are telling Thunderbird to use IMAP, if you delete it from the server, you'll delete it from Thunderbird, and SquirrelMail all in one sweep (unless you setup a filter to copy to a local folder).
