I experienced the same thing in 1.5.2 CVS. The problem was how PHP 4.4.2
(register_globals=off) handled cookies compared previous versions, and
some experimental cookie code in SquirrelMail 1.5.2 CVS. I didn't have any
problems with my SquirrelMail 1.4.6 installation at the same server
though, and the experimental code was never part of SquirrelMail 1.4. I
did, in fact, test 1.4.6 moments ago, and I didn't experience any problems
at all when logging in.

I'm aware that the story above probably won't solve your problem, but
maybe it provides a clue. I'd try reinstalling 1.4.6 (but it seems you did
that already) or downgrading PHP and see what happens.
