You can't, unless you can get an unmodified copy of the mail you want to reply to and reply to it, or get the message ID for the mail you want to reply to and manipulate the "References" and "In-Reply-To" headers in your reply. Some mail archives allows you to download the archive as a mbox file, but I haven't found one with supports that and at the same time archives SquirrelMail lists.
