That plugin should not affect URLs. I get eBay messages from time to time that seem ok, though I don't usually check the links (prefer to log in directly rather than click tracking links from email). Are you viewing the plain text or html version of such messages? You can install the "View as HTML" plugin to easily switch back and forth. Otherwise, it's hard to guess why the URL goes missing.
