I've only used sqwebmail with vpopmail but I think that
if you want to use it to authenticate system users you must use :
./configure --with-authpwd=yes _your_extra_parameters_
if you want to authenticate users against your /etc/passwd.
Maybe you should read those files located in
/usr/local/share/sqwebmail/man/man7/ or where
you installed sqwebmail, and INSTALL file
from your source root directory.
