Quick question. Are you setting up virtual domains within your qmail environment as well? It doesn't sound like it. From what you have posted, you are only configuring Apache for virtual domains. You are going to need to use an application like vpopmail from Inter7.com if you are not already. Then you will need to configure and compile SqWebMail with the options listed in the FAQ (http://faq.mydot.net). This is the configuration I am running here and it works flawlessly. Provided I don't screw up the permissions or ownership every now and again...;-) If you are going to use vpopmail with qmail, I highly recommend the following applications be used in conjunction for ease of administration.
qmail vpopmail sqwebmail qmailadmin mysql apache Administration is a breeze with this setup. The initial configuration was a bit of a bear, but it was all worth it.
