Indeed, I had to add the exclusion for net.sourceforge.owlapi:owlapi as
well, but after I did that it worked. The reasoner seems to run fine.
I committed the new exclusion and also saw to it that the embedded
repositories are not copied into the target bundle.

owlapi version exported by "org.apache.stanbol.commons.owl". because
of that I added the following exclusion to the hermit dependency

I do think that this will not solve the issue for you, as you got -
for some reason unknown to me - an other exception.
So if this the case you will need to add an 2nd exclusion with

o.a.s.commons.owl -->
<groupId>net.sourceforge.owlapi</groupId>
<artifactId>owlapi</artifactId>
</exclusion>
