The problem of XEP-0393 is that markup mixed with plain text and it's hard to purge it from it.
With XEP-0393 client MUST support XEP-0393 to get plain text without formatting. So using XEP-0393 with XEP-0394 together is useless:
Client which supports XEP-0394 only will display formatted text with a lot of garbage, making it hard to read, 'cause XEP-0394 provides no way to specify parts of text to ignore while rendering.

From what I understand you can use markdown with that another XEP: e.g.
you can use `foobar` in the text and the client software will add
corresponding markup elements from that another XEP.
