Do you mean that your site still has the "This site may harm your computer" warning in Google, or do you mean that it is not in the index at all?
If you do a Google search on: site:yoursite.com do you get any results? If you get results but there is a warning, then you probably still have a badware problem (or the old problem has returned, or there is a new one). If you get no results, then there is a problem that is NOT badware, such as a penalty or a complete delisting due to violations of the Google Quality Guidelines. If a site that is indexed gets badware, then it STAYS in the index, except it has a warning flag. If a site gets removed from the index entirely, it is not a badware problem. It is something else.
