It depends on what the folders were that you couldn't delete. If they were system folders, then it would be correct that you couldn't delete them. If you tried to delete everything, it is possible that you deleted folders that your site needs to function. If that's the case, you'll need to ask your webhost to "reprovision" your account (set it up again).
There are some attacks that modify file or folder permissions so you can't delete them. If that's what happened, your host should be able to help with that, too. If you're new to PHP programming, do a web search on "remote file inclusion" attacks, and learn how to write code (and use php.ini and .htaccess) to prevent them. If you're using PHP to interact with the database, you'll also need to learn how to prevent "SQL injection" attacks.
