I have a very similar setup. Atom 330 based BOXD945GCLF2D board with sil3124 card. I have two mirrored pairs of 1.5TB drives (various manufacturers), and each pair has one drive on the mobo SATA controller and one on the sil3124 SATA controller. I haven't noticed this issue but would be happy to help triage it if necessary.
