Most CNAs will filter out FCoE traffic at the hardware level and send it to the storage functions in the chip. That's why the Ethernet function, even in promiscuous mode, cannot see the FCoE traffic. Wireshark has no problem showing FCoE traffic.
Sometimes the CAN chip has a feature where it can copy the FCoE traffic to the Ethernet side also (probably with a performance panelty). I don't know if Qlogic chip offers it. Maybe someone from Qlogic can respond and if there is such a functionality then also tell how to enable it.
