Yes,

I think it would make sense to adopt the *.js files so that there are
no method duplication (always use cookies.js and don't have them in
<style>.js).

Furthermore a quick fix could be to do like you say:
<div id="mymenu">
<menu:displaymenu....
</div>

And then tweak the init methods in <style>.js to take "mymenu" as an
argument and then look up the "menuList" node within that tree.

It's a little work, but doesn't require any change to the "core".
