I am sorry, I haven't used JB5.0 and WL6.1. But I have worked with JB4.0 (enterprise) with Tomcat 3.2 as web server and WL5.1 as app server and could able to do Remote Debugging with EJB.
I read, JB5.0 supports Weblogic server as web server and app server.
