The directory JBuilder makes is named after the WebApp, (which isn't necessarily the project name, but it was for me (and probably your colleague).
The WebApp "Name" is actually optional. RightClick on the node for the WebApp, select properties, clear out the name field and press the Okay Button. (For a new WebApp, just don't name it to begin with) You'll see node for the WebApp in the project tree will now say "<Default WebApp>" instead of the name you had before. The behavior will be what you expect. I'm glad it wasn't such a newbie question after all.
