Hmm that's pretty strange. Sounds like a bug unless the Wine window is really hinted as a dialog. I don't think this is a configuration problem (there is little to configure in matchbox, mostly just the theme which is in sugar-artwork). Can you run xprop, click on the window and provide the output?
