My first recommendation would be to try with the latest version (either the dev-version from today or version 1.12.0 which will be released tomorrow). This includes reprocessing the net with the updated netconvert (netconvert -s old.net.xml -o new.net.xml) If you still have collisions afterwards, please send in the scenario.
