The E3-detector you defined only measures timeLoss incurred within 100m of the intersection whereas the statistic output captures the whole simulation. You Scenario has a 600m queue due to being over-saturated and this accounts for the difference in timeLoss values. Arguably the 'departDelay' and 'departDelayWaiting' could be included in the intersection delay as well (since the configured flow cannot be put on the road but those vehicles are also losing time).
