Hello Lara,
please provide the input files that trigger the crash (upload them
somewhere).
In regard to the emergency stopping: It could be a bug in
state-saving/loading. If you can build a small scenario that shows the
problem that would be great. You can use
netconvert --keep-edges.* options to get a smaller net, then use
http://sumo.dlr.de/wiki/Tools/Routes#cutRoutes.py to create a smaller
demand scenario for the reduced net.
The output-prefix bug is now being tracked at
http://sumo.dlr.de/trac.wsgi/ticket/1793
