I don't think it's a port conflict since Synergy runs on the XP VM rather than 
the Sun Ray host...

I also had the suggestion of doing a multihead SR3+ and SR2 (assuming it can do 
different resolutions). I'm wondering if that may be the better option..

My situation is a bit different, but here's what I do:

I use two 2FS DTU's, and four 1280x1024 displays.  On two of the displays I 
have a uttsc session to a VirtualBox-based windows desktop.  I use the other 
two displays with either the native Linux desktop, or connected (on the 
B-inputs) to my Linux workstation.  I run the synergy primary on the Linux 
SunRay server using a pseudo-random port (my keyboard & mouse are attached to 
the primary DTU.)  I then run a synergy slave on the Linux workstation, 
attaching to the SRSS server IP & port.  The Windows uttsc session comes along 
for the ride, as I don't need to run synergy at all there.

I'm thinking what you may be running into is a port conflict, which we 
experienced here as well.  When several instances of synergy are all running on 
the same server, you'll need to assign each pair (or user) their own port.
