First of all, Sup is a mindblowing experience! Really. Right after first trial I decided it will (no ifs) replace mutt as my primary MUA. I'll do whatever it takes to make this one work for me too. It almost does already.
In between tuning other things I made a couple of observations (branch next). Sorry about not having a patch (not working on this, right now I'm trying to make Xapian eat my 100k+ mails). Marking spam in thread-view-mode does not run mark-as-spam hook. This isn't intentional? If I look at spam (L, 'spam', ret) and then decide there's a false positive and hit S, spam-tag is removed but thread will not disappear from the view. If I then view the thread, hit .s spam label is correctly added to the thread but at the same time it is _removed_ from the previously mentioned spam list. The same happens if I don't view the thread but hit S again. Pressing M doesn't bring the re-spammed thread back to the label search view showing spam.
