Just a couple of thoughts...

You might try booting with extensions off.  You should not have 
extension conflicts with a clean install, but it is worth a try.

If that second drive is empty, try running Drive Setup from the System 9 
CD  and reformat the drive.  They try installing again.

I had troubles installing 9 on one of our machines.  It worked when I 
booted from the System CD, and installed from there.  (rather than 
starting up from one drive, inserting the CD, and installing to another 
drive)
