AFAIK, the "software" thermometers are grabbing the temperature from a thermal
diode built into the CPU or supporting hardware.
As far as extra thermometers go, you can get thermal monitoring solutions from
any reputable PC enthusiast site, since excellent cooling is essential to
obtaining good overclocks.  I personally haven't tried any, but you would want
something that has multiple probes and whose readout mounts in an available 3.5"
or 5.25" bay.  I've had good experiences ordering from http://www.newegg.com ,
http://www.svc.com , and http://www.directron.com .  Check in their cooling
sections.
