Mark, Get yourself a retail OS X CD or the newest install CD that you used to install the current version of OS X on your computer. Once the old drives are in the external case, and the new drives are in the internal bays, boot the computer from the OS X CD by holding down the C key.
Confirm your language at the installer. Instead of running through the installer, go up to the menu (I forget which one) and choose Disk Utility. Using Disk Utility, format your new drives making sure that you give them a different name than your old drives. Click on a partition. You will now see a "Restore" tab. You can now Restore the contents from the old partition to one of the new drives/partitions. You will have an EXACT duplicate of one drive to the other. EVERYTHING works as it should.
