This may be a little late, but I wanted to put this out there. When Plesk installs an application (i.e. Jamoola) it installs it in such a way that a user cannot modify the application, so that Plesk can properly maintain and update said application. Because suPHP changes the user to the user, which has been purposely disallowed from editing or accessing the app files. It causes problems.
A good scenario, would be if you setup the configuration so that when the request hits a Plesk Managed application directory, it uses a different user. I am not familiar with suPHP's actions in these cases, but I imagine it is possible. It is certainly something I've been working on with Atomic Turtle's Plesk repository and mpm_itk.
