a Windows 7 (and Vista problem) or a possible compatibility problem (I
have also tried disabling SpyWare Doctor (PC Tools) for my anti-virus)
and it has made no difference.

I've got no bookmark problems with either SM 2.0 or FF 3.5.5. This has
been tested on both Mac OS X Snow Leopard, and on Win XP Pro, SP3.
I fired up Vista Ultimate, still no bookmark issues at all with either
SM 2.0 or FF 3.5.5.
The Snow Leopard and Vista
installs are both 64 bit, the XP boxes are 32.
This would seem to point to a problem local to your machine. Win 7 would
seem to be the obvious culprit, but then again, no one else seems to
have reported a problem.
Have you tried starting SM 2.0 in Safe Mode? Have you tried creating a
new profile. Those steps would at least rule out a SeaMonkey profile
related problem.
