I'm speaking from experience using SM 1.1.X, so there may be a difference
with 2.0. In 1.1.X, filters are run automatically on incoming mail, but
you can run filters on individual mailboxes as suggested.

Huh? I was able to create a filter and run it on any mailbox.
I have two separate mailboxes (accounts with my ISP. and the filter
rules are not mutually shared. I can look at mailbox for my main
account, and there are hundreds of rules. On my other account which is
primarily to catch spam. I can count the visible filters on less than my
hands and toes.

Manger|Filters for:) and elect to 'Run selected filter(s) on: xyz
what happens? Is that not available on your Mac?
Separate set of filters. the filter Manager is the same Manager but the
filter rules are separate. Like I said, I have in one account only
about 20 filters or less. In the other I have over a hundred most are to
organize mail in to various sub-directories. some are to mark items read
from certain individual before I even open mail in a given sub directory
