If you want to thread mails by subject you need to turn off the mail.strict_threading preference. If the replies don't begin with Re: then you will also need to turn on the mail.thread_without_re preference. After using about:config to change these preferences you will need to restart; then you can rebuild the summary file to rethread the messages.
