You are NOT true ... i have a directory:
C:\Documents and Settings\RAY\Application Data\Mozilla\Profiles
dated 14/04/2006  pertaining to SM1
then i installed SM2 the 13/01/2010 and i confirm that for SM2 i have 2 directories:
C:\Documents and Settings\RAY\Application Data\Mozilla\Extensions
and C:\Documents and Settings\RAY\Application Data\Mozilla\SeaMonkey

I addition i let always any program to install what he want in the default directories he want. I never fiddled something.
When you say the should be under:
C:\Documents and Settings\RAY\Application Data\Mozilla\SeaMonkey\profiles\ i confirm that i have this also (which is under C:\Documents and Settings\RAY\Application Data\Mozilla\SeaMonkey) and there is another SM2 directory under this same directoy and this is: C:\Documents and Settings\RAY\Application Data\Mozilla\SeaMonkey\Crash Reports containing two installtime files.
