Gypsy, when you originally tested/updated to SM 2.0.x, it made a copy of your SM 1.0.x profile, so you had two sets of files.
When you dumped SM 2.0.x the first time, you probably removed the SM 2.0.x program but not remove the SM 2.0.x profile, so when you installed SM 2.0.6, it found your old, un-updated SM 2.0.x profile and continued using it, so I'm guessing the two messages you are missing are still on your computer, just not where SM 1.0.x is looking.
You're on Windows, so do a search for "inbox" (without the quotes) and I'm guessing you'll find at least two inbox and at least two inbox.msf. The pair that have the latest file date (right click and look at properties) are, most likely, your SM 1.0.x profile files. Note the location of the other files, and, in SM 1.0.x, select Tools->Switch Profile->Manage Profile->Create Profile and then, on the second screen, give this profile a distinct profile name then, on that screen, select Choose Folder and make your way to the other profile. *Note* you will probably have to be pointing to the folder that contains the Mail profile, not to the Mail profile itself.
