Last night I landed https://bugzilla.mozilla.org/show_bug.cgi?id=627240 which makes us install ChatZilla, venkman, DOM Inspector and DebugQA into user profiles instead of directly using them from the application folder. They now reside in distribution/extensions in the application folder and get copied over to the profile 1) if the application version has changed (or the profile is new) and 2) (AFAIK) if the add-on version in the profile is older then the one in the application.

For normal users (of betas and final versions), this means that starting with 2.1 Beta 3, they can handle those extensions just like every other add-on they install, they can update those from AMO without problems if they like, they can even uninstall them from their profiles just like every other add-on. And if they don't update them and we ship a newer version with a SeaMonkey update, they actually get that add-on update from our version.

So far, so good. For nightly users, this means that you might end up with that copy into your profile not happening as it should and not seeing the add-ons at all. When this happens, you can trigger the add-ons check that also triggers the copy into your profile by going to about:config and setting extensions.lastAppVersion to something else than the current version, then restarting SeaMonkey.

Doing that, the add-ons should be back and working normally.

Unfortunately, making things better for beta/release users does in this instance cause small inconveniences for nightly users. We have some ideas on how this could be mitigated, but that probably will need fixes in toolkit's add-ons manager backend.
