If by message files you mean MailNews info (including address book), then no. It currently supports only these (all optional):

* Bookmarks
* History
* Passwords
* Settings
* Tabs (provided as a per-client list to choose from)

If you're concerned about security: Sync encrypts all data on your client before it sends it to Mozilla's server. No-one but you has access to the data. That even goes so far that if you lose the login credentials, all data stored remotely is lost (i.e. Mozilla has no way to restore it for you). There's also the option to run your own Sync server, but that's more complicated to set up.
