I asked this question on the Ubuntu mail list and it was suggested that
I might get more responses over here.
I am running Ubuntu 10.04. I was running Seamonkey 2.0.3 which I
installed from Ubuntu's repositories. After not using Seamonkey for
awhile I would like to start using it again but would like to upgrade to
version 2.5.
I downloaded the tar.bz file and extracted it to my home directory.
(Note: this is the same procedure I used successfully when switching
from a repository version of Firefox to a more current version.)
Everything seemed to go well. All of my previous bookmarks showed up as
well as my email folders and newsgroup folders and subscriptions. A
couple of extensions were labeled as not compatible and disabled. The
problem is that none of the plugins installed under version 2.0.3 are
shown as installed under 2.5. The plugins page is completely empty with
the message that no plugins are installed.
After the upgrade attempt the plugins.dat file looks like this:

It was suggested that I shutdown Seamonkey and rename the puglinreg.dat
and then restart Seamonkey to let it rebuild that file. I tried that
but the rebuilt file was exactly the same as listed above.
Any ideas on how to fix this problem are appreciated.
