I noticed this too on my Macs after I updated to the latest edition of Adobe Reader (versions 10 and/or 11). Seems somehow something is wonky between SM and/or Reader. It can be fixed by going back to an older version of Reader, though. Reader version 9 works.

A workaround is to right click on links for .pdf files and select "Save Link Target As" from the contextual menu. Then you can open the file from your desktop with a double click.
