Thanks. I overlooked the place to file bugs on the adblockplus page. However, while collecting the information to file the bug I found that this specific checkmark on the options popup of adblock plus actually has a different instance for each of the two windows! Now that I have called up the options popup from the mail window and removed the checkmark a second time, everything is OK.
