If it's the first that is being blocked, you probably need to update
your Java -- current version is Java 7 update 25.
I'm referring to the "normal user application" of java, so I assume that

When I visit a Web page that requires Java, I often get a popup dialogue
asking whether I really want to use it.  The popup is the same as I see
when I want to execute an installer file to install or update software
while SeaMonkey is not even running.

This is a Windows issue, not a SeaMonkey issue.  Although I check the
box for Windows to remember that I do want to run Java, Windows often
forgets.
It's at least partly a SeaMonkey issue. I agree that the pop-up you refer to is a Windows pop-up. I get it when I want to use java with Win7/IE10, and I've seen it with SM 2.20 (but not all the time because the process doesn't usually get that far). But when I start java in Palemoon java works as it should, no popup or other problems. Also, since I enable java through a checkbox in prefbar on the GUI, I can see the checkmark disappear simultaneously with clicking the app to launch java. It never gets the chance to be "questioned" by Windows.
