I would hazard that's because the [x] in Aero Peek works similar to the "close tab" command (Ctrl-W) or closing a tab with the mouse, not the "Close Window" (Ctrl-Shift-W). The behavior might be related to the browser.tabs.closeWindowWithLastTab preference.
