You mean syncing between different versions of SeaMonkey? If they are too far apart, that might not be supported.
Do you know if it is a server problem or a change in the specification of Sync not yet ported to SeaMonkey?
I'm not aware of any breakages, but that doesn't mean there are none. I'm using Sync with the latest SM and Firefox Mobile betas on a daily basis without issues. I haven't tested setting SM Sync up from scratch or making config changes in a while, though. If you find anything that is reproducible, please consider filing a bug and providing Error Console output.
The only potential issue I'm aware of is bug 758574 which has only recently been fixed on trunk. If it has any impact at all, it should be limited to the Sync Quota dialog accessible from Preferences/Sync.
