One way would be to move most of your mail out of your e-mail account!!

Each day, I drag my e-mail into one of about ten folders (at the same level as the inbox). Then, each year, I move all these sub-folders from the e-mail account into similar sub-folders under the Local Folders account.

That way, SeaMonkey is not having to re-index years and years worth of e-mails, day after day after day!
