I also find it very annoying whenever I run into this, especially since opening a new MailNews 3pane window is slow and initiates a full check for new messages for me (probably depends on how you have the corresponding prefs set). So to me it feels like a bug, too. I think eventually I'll file a bug and introduce a pref that allows to switch off this behavior completely.

Until then... I've done a little analysis and found that you can toggle the existing pref "browser.tabs.opentabfor.doubleclick" to true which will then have the effect of opening a new tab instead of a new window. That is much faster, and the new tab can be closed right away without much interference if you have set new tabs to open in the background like I have. And as far as I can see, the pref only affects MailNews (at least I checked the browser and there it seemed to have no effect).

In case anyone wants to fix this before I get to it, the relevant code is in suite/mailnews/msgMail3PaneWindow.js function FolderPaneDoubleClick.
