It could also be a configuration issue - how are you configuring IMAP to delete things
(move to trash, mark as deleted, delete immediately) - if you have it set to "mark
as deleted," it's still in your inbox until you expunge -- in which case, the
question becomes how your POP client handles mail that's been marked, but not yet
expunged.

I have the IMAP accounts set to "remove immediately" -- but I wondered if my server might interpret
"immediately" differently than I do -- say automatically once a day instead of "right
now"! That could be the problem; I should experiment a bit and see what happens...

I think I have everything working the way I want now, thanks to all who
contributed!

In about:config, under 'mail.imap.expunge_threshold_number', the setting was 20
(the default apparently). When I remove spam, there's usually a hundred or even
a thousand. When I remove unwanted messages from in inbox, it's always below
20. So that may have been my problem; I reset that from 20 to 2.

Also -- the IMAP "Remove it immediately" setting sure doesn't do that; it's just an IMAP thing, or some
problem with my mail server. I changed the 'When I delete a message' setting to "Move it to this folder" and
shunted the messages to a junk folder. Then I selected "Clean up ("Expunge") Inbox on Exit"

Some combination of those changes got everything working!

I found these resources on-line that helped demystify IMAP:
