I had issues like that and it turned out that I had message filtering
rules that performed message moves that contradicted what the junk
rules would do. Check that.
i deleted my spam filter named killfile ... and yes, mail now all
appears in the inbox... awaiting a mail that Seamonkey considers junk to
see where it goes and if i'm able to move it...
