I understand. The marking as read comes from the option at Edit | Preferences | Mail & Newsgroups | Junk & Suspect Mail: Mark messages as read: [x] When I manually mark them as Junk.
Since I periodically review the Junk folder for false positives and look only at messages marked as unread, this setting relieves me of the chore of rechecking messages already marked manually as Junk; these can never be false positives.
Does the same behaviour with the message pane happen if you click the Junk button? I have not seen behaviour such as that, but I use a separate message window rather than the message pane.
Have not tested that, will report back the next time a piece of spam slips through and I can test. After years of training, my JMC is pretty good; I only get a one or two spams a day in my Inbox.
