Are you absolutely sure there is no log file? The only way that the store file would be deleted is if it is trying to upgrade it to the new kind of datastore, which is a directory. In which case there would be a logfile, and it would contain things like "Monolithic datastore no longer supported. Converting to native. You had better have enough disk space for the conversion. If you don't, remove the old storefile.". Did you have enough space for the conversion (i.e. enough space to put both datastores in, but your datastore probably wasn't full)? Did you set some sort of permissions on the directory preventing freenet from making directories?
