Use the uninstaller. Open a command line in the folder you installed Freenet 
into, then run "java -jar Uninstaller/uninstaller.jar". You may be able to just 
click on the uninstaller.jar in your filesystem explorer tool (I'm not a gnome 
fan myself, dunno what it's called, nautilus?), but this depends on whether 
your system will run jars when you click them or just open them as zip files.

Also I think we add an uninstaller item to the system menu?
