Jessica, I can't explain your shortcut problem, but there is an alternative way to open ebase if you're comfortable working in FileMaker. I'll just outline it briefly here - if you don't understand this, you probably shouldn't try it without help. This is to use an "opener" file, a simple FileMaker file created only for this purpose. It goes on your desktop and looks (and acts) like a shortcut without the arrow.
Create a new FileMaker Database file with no fields on your desktop called "Open ebase", or something like that. Create one script called "Open" with 2 steps: 1- Open, with the ebase.103 file as the target (navigate to and select that file) and 2- Close, with NO target selected (this closes the current file). Go to Edit>Preferences>Document and select that script to run automatically when the file opens. When you doubleclick that file, it opens in FileMaker, opens the ebase.103 file (which opens ebase) and then closes itself. I recommend you keep a backup copy, just in case of damage. This is a good alternative to cranky shortcuts. In fact, it can also be used to open a networked FileMaker Server installation by means of the Hosts button, which can't be safely done with a shortcut.
