Hi! Back again, god I feel like a twit.
Anyway the -qO was causing the xml file to be produced but only with the xml used to produce the diag_backup.php page by the look of it.
So now the command works from fedora for both m0n0wall and pfSense:
wget -q --post-data 'Submit=download' --http-user=admin --http-passwd=<password> --sslcertfile=./<pfSense>.cert https://<pfSense>/diag_backup.php -O <pfSense>_backup.xml
I've checked and rechecked it and compared it with the output from a download via the webpage and it's producing the right stuff :-D
