I think I see the problem. In the config, I have:
        <installedpackages>
                <squidcache>
                        <config/>
                        <config>
                        [lots of settings]
                        </config>
                        <config>
                        [lots of settings from the next save]
                        </config>
                        <config>
                        [lots of settings from the next save]
                        </config>
                        [...repeat a bunch...]
                </squidcache>

I removed that <config/> using viconfig from the command line and now it
saves as it should.

Not sure why it was there or why it wasn't being properly replaced.
Seems similar to the problem we have with OpenVPN sometimes getting
blank server or client entries.
