One of these people initially had trouble with Windows Messenger logging on to her MSN account at the same time that Pidgin did and I'm not sure how she solved that. Could MSN/Windows Messenger be causing this?
I couldn't answer the question of if there was something the default client was doing, however it can never be ruled out.

Could I ask you to get the user to test something? There is a plugin called Idle Maker. If you enable that it will add an option into the Tools menu of the buddy list. From there you can manually adjust the idle state and time.

What would be really helpful would be to know how their preferences for idle are setup? You can set the idle to be based on the last message sent rather than keyboard and mouse usage.

Also could they try another protocol?  To see if its specific to MSN.
